The number refers to parts per thousand. 999 fine silver contains 999 parts silver out of 1,000. Less than one part in a thousand is anything else.
Sterling silver (925) contains 75 parts per thousand of other metals — typically copper — added to harden it for mass manufacturing. That filler changes the color over time, affects how the metal ages, and is purely a production convenience. It has nothing to do with quality or meaning.
